I'm on 3.6.1 and haven't seen an issue with signatures.

I just created several, set then as defaults on different accounts, went
to compose and saw the correct signature, change it..  nothing doubled
up.

evolution-3.6.1-1.2.x86_64
openSUSE 12.2
