Ross,
Does the slowness apply to window resizes and folder changes also? What distro are you running - SuSE with KDE? I had a general evolution graphics related slowness problem a couple of weeks ago (30+ second redraws under KDE), which was associated with pixmap rendered themes. A simple fix, found by one of the excellent Ximian folks (Ben Kahn) was to have a file in your home directory, called .no-qtrc-to-gtkrc-mapping and log out and back in. Worked like a charm.

You mean resizing, there is no scrolling when the panes are resized.
This is a known bug, Evolution recalculated the column widths and saves
the information to disk. I guess the recalculation takes time with that
many messages, but the main slowdown is writing the column widths to
disk.
