yes, it uses a temp file when expunging (to prevent loss of data).

The indexing files can be removed safely, Evolution will regenerate them
on the next start. Just be patient while staring at the splash screen...

Indexing files are all "mbox.*" files (note the dot!), just don't remove
the mbox file itself and the XML files.
Another thought, probably a red herring: You have enough space left on
your home partition, don't you?
