Look at the mails from Blair (highlighted red) compared to the ones from

I am using 1.1.99 and dont know what you mean by "Thread By Subject" but
apart from the mails from Blair I like the way evo threads mail in a
folder with replies linked to the actuall message they replied to. 

How does evolution currently decide on what meassage to link a thread
to?  

It uses the 'in-reply-to' and/or 'references' headers.  These are
supposed to be set to the last message replied to, and in the references
header, the whole string of messages (i.e. the thread) this has been
replied to.

Some (broken) mailers dont set these at all, or they set in-reply-to to
an unparsable/meaningless value (its supposed to be the message-id of
the parent message). 

The code in 1.0.8 has a fallback, that "re: xxx" is probably a reply to
"xxx", so it puts them in the thread too.  But a lot of people
complained about this (i think they thought only the subject was used
for threading, which is clearly not the case), so it was removed (fwiw i
protested about it, and refused to implement the change).  Jeff did put
in a manually adjustable config option to re-enable the old behaviour
tho.
