I'm surprised no one has mentioned the Gnome standard yet.
According to suggestions.txt distributed with gnome-libs, there
should be a Settings menu with menu items for commonly used
settings, and a Preferences item at the bottom which should call
up the Preferences dialog.

Many Gnome apps follow suggestions.txt: the Gnome Address Book
and Calendar, Seahorse, Help Browser, gEdit, X-Chat, etc.
