Okay, so might not be entirely useful, I thought I'd mention what we did
with JDS in terms of a restructure. It might not be the best setup, but
at least it acts as a platform for discussions ;)

Selecting 'System' opens up a system-settings:/// view in Nautilus where
we .desktop'd all the various YaST modules and put them into some degree
of separation -
Hardware
Network Settings
Software and Services
and had a number of toplevel items, which didn't really fit anywhere -
Language
Profile Manager
Support Query
Time Zone
Users and Groups
The YaST modules that didn't really relate to system settings eg. online
update, backup generation, boot floppy, volume manager we put under
Applications > System Tools > Administration
We figured that the system settings weren't likely to be used all that
often, so hiding them away in another window probably wasn't a bad
thing, while some of the day to day task needed to be more prominent
within the menus. They're still available to the average user, since
we're using userhelper to prompt for an admin password.
