If it is too difficult to suppress the hidden .freedesktop.org
directory, then what about simply calling the directory ~/.public?
It seems to me that it would quieten most of the complaints. It is
much less intrusive. At university Apache is configured to use
~/.public_html for home pages which doesn't seem to bother anyone,
unlike ~/public_html which many people seem to hate.
