What I've learned is, that banshee won't sync empty files to the iPod. So first check in banshee the podcast properties, If there are podcasts, which have a filsize of 0, use "delete file" and try to download the podcast once again.
Banshee only syncs "new" podcasts. So to make it easyer for, set all podcast to "old" then select those, you like to have on your iPod as "new", check, if all have a filesize greater than 0 an sync them
