Are your symbolically-linked folders on a FAT external hard drive,
whereas your home partition is Ext3?

Maybe Banshee's file crawler doesn't like crossing into different
filesystems.  Hence, if you start the library ON the symlink (on a
FAT32 drive), it scans those well, but if you start it in the Ext3
folder, it doesn't want to jump to a FAT32 partition.  Surface theory;
subject to being proven horribly wrong.
