I'm having the same issue w/1.4 using Ubuntu Gutsy auto-syncing my 4g nano. 
The playlists momentarily appear on my ipod (in the banshee interface) and
then quickly disappear.  If I switch to manual sync mode and drag the
playlist to my ipod the songs the playlist contains are transferred, but not
the playlist itself.
In manual sync mode I can create playlists on the ipod (in the banshee
interface and the actual ipod), but if I switch back to auto-sync, the
playlists a deleted.
