If you select the Rescan option from the Tools menu, Banshee will rescan
your music folder and remove those files from your Banshee music library.

Unfortunately it will also add every since entry from $XDG_MUSIC/Podcasts to your regular libray.. at least the first and last time I tried using this feature.
