Yep, had a look, that narrowed the problem down to HFS journaling being enabled (standard on a MAC formatted Ipod). For all those who want to be able to get their mac format music from the ipod to banshee, fear not, you don't have to re-format the ipod with the windows updater. Simply run from a terminal in OSX :-

diskutil disableJournal /dev/disk1s3


Where /dev/disk1s3 is your ipod, that will disable journalling and enable banshee to pick it up.
