Any 'configure' script will be overwritten whenever you do a
Configure... from the menu. And sometimes automatically. For example,
when you add a new library to the project, or in several other
situations. 

It's the configure.ac script you want to change (in some versions it's
called configure.in). Also, it is much easier to adapt configure.ac
than configure!
