Well .. the auto* tools homepage has the official documentation and man
pages. (That's a GNU project http://www.gnu.org/software/autoconf/
http://www.gnu.org/software/automake/)
There is a very good online book about autotools also:

And finally, I think O'Reilly has something..

I have the same problem. I want to create several sub-projects in the
same project (just to give you the idea a library, a console program and
a X program).
Where can I learn about autotools?
Or can you add a feature to anjuta so that it an handle several
sub-projects?
