Problem is when i don't do it i end up with a new window every few seconds.

Basically this won't destroy the old window but leave me with two open windows.
Maybe window 1 stays open until the GC cleans it up? How long can that take?

var window = new Gtk.Window ();
window.set_size_request (800, 600);
window.show_all ();

window new Gtk.Window ();
window.set_size_request (800, 600);
window.show_all ();

You don't have to do this:
>     if (player != null) player.destroy ();

I think doing that will just confuse
Vala's "memory management".
