I can't replicate this.  When I go to the Save dialog, the filename
entry is focused.  If I start typing a name which matches an existing
name in the folder then the search box appears, but the focus isn't
stolen and I can carry on typing.

Does the focus get stolen into the search box when it appears for you?
If so, what window manager are you using?
