Well... perhaps I'm wrong but I can't really understand the problem... a
naming convenction should "help" rather that create confusion.
I'm using Gnome 2.4 and there's no differences in naming: what I mean is
that I have a sub-menu "Web Browser" in the "Main Menu" with items
"Mozilla" "Firefox" "Galeon" and so on... it's simple and clear.
OK, it's a good idea to have appl_name+appl_catogory so for example:
Mozilla Web Broser
Firefox Web Browser
And it's all. No need, in my opinion, to discuss more about what the
simple "Web Browser" item should be about: it should not exist at all.
If Firefox is your prefered Web Browser, just define it in "Prefered
Application"... you do that so you know it... no need to associate it
with a "Web Browser" item or "Prefered Web Browser" item, just "Firefox
Web Browser". It's all...
About "GNOME brand"... no need again... if Firefox is the default GNOME
web-browser well, OK... it's the the default when I install GNOME. And
it's all... if you really want to tell the difference you can put a:
"GNOME Web Browser (Firefox)"
so a: 
GNOME appl_category (appl_name)
naming convention for "GNOME branded" applications (another example
"GNOME Image Viewer (Joe)"
It seems clear and comprehensive to final users...

In my opinion it's as simple as that, so simple that perhaps I've not
understand the real problem you're talking about...
if so, please explain me (for example what is the HIG recomendation),
I'm interested...
