A lot of time can also be waisted by deleting things
unintentionally.

I think that these warnings only become an annoyance
to people who delete frequently, or are exceptional at
avoiding mistakes. The profile for a typical user of
this type is someone with a good deal of experience.
So... I would recommend adding a checkbox in the
preferences window that turns off the warnings. This
checkbox should have a warning before it is checked :)
