Seems to have stopped with:

What could be happening here I think is that GVFS tells several times to
tracker-miner-fs about a same mount point directory, so Tracker tries to
insert the same folder multiple times and uniqueness in nie:url fails.
I think the output of gvfs-mount -l would be useful here.
