first of all, thanks for responding. Second, I don't quite get what you are saying. All the emails in my account (it's an IMAP account) are marked as read; the emails are not stored locally but stay on the server. However few emails have been indexed and I don't understand what makes them so special. Beagle has indexed all of them: do you know how different the two indexers are in this respect?
Maybe I can delete my .evolution and reconfigure evolution from scratch forcing it to reload all the headers from the IMAP server; would that help?

trackerd tries to index emails that evo stored in its directories but a
file corresponding to an email is only stored when you have tried to
read the email or if you asked evo to always store emails locally. If
you never opened an email or tried to download all emails to synchronise
evo with email server then emails stay on the email server (but it
depends too on the email protocol and some settings!).

You can make trackerd more verbose if you edit file
~/.config/tracker/tracker.cfg and modify Verbosity to something
different than 0.
