I know zilch about intltools, but
http://bugzilla.gnome.org/show_bug.cgi?id=414938 has a POTFILES.in to
put in  the "po" dir (and a tip on renaming /themer/themer.in to
/themer/themer.jl.in) and this should at least satisfy intltool-update
command.
