This is a problem with gnome. See here:

Gnome replaces the X key/mod map, which sucks.

AFAIK there's no way to accomplish the same things with the gnome  
configuration UI that you can accomplish with xmodmap.

I run xmodmap automatically in my session startup list. This works but has  
the side effect of triggering this bug, which is annoying:
