I think it depends on how you are starting your desktop session. For example I am using GDM and I do always have two instances of at-spi2-registryd running. First one is running by the GDM user in order to provide access to its graphical greeter and the second one provides access to my gnome desktop session.

This is my terminal output
$ ps aux | grep at-spi2-registryd
gdm 716 0.0 0.1 222516 6740 ? Sl nov09 0:00 /usr/lib/at-spi2-core/at-spi2-registryd --use-gnome-session peto 905 0.1 0.1 222740 7240 ? Sl nov09 2:18 /usr/lib/at-spi2-core/at-spi2-registryd --use-gnome-session

$ pgrep -lf at-spi2-registryd
716 at-spi2-registr
905 at-spi2-registr
