It sounds like you already have Linphone running, possibly in your 
startup applications. Although Linphone usually doesn't start minimized 
in my experience, you may be able to find it in your notification panel. 
If not, you can use ps and grep to try to find the running process and 
kill it. Then you should be able to start Linphone normally until the 
next reboot. You'll still need to find what starts it so you can keep it 
from running hidden once you reboot or restart GNOME.
