Feature Requests like this don't belong to any distros bugzilla. You are
discussing a Nautilus feature request. I don't think you want Ubuntu to
implement a feature that will not exist upstream... [1]

right-click on Window List / Preferences / Window Grouping
It would be a very inconsistent and irritating behavior, if Nautilus
would have windows which are not in the Window List. This is a WM
functionality, and it's up to the Window List to implement the UI
correctly. It's not any apps duty.
