There's no way to do this in 3.20 without editing code, but this has changed to be the default in the unstable 3.21.x. The commit that changed this is https://gitlab.gnome.org/GNOME/meld/-/commit/133aaccfcb32ed7c5778fbbd8f76bf609d09ba35, which you could probably apply to 3.20.x, though I haven't tried.
 
Having the instances be completely separate is a different problem which requires a flag to disable the application session management. This is annoying to do right for a few reasons, and there's an open issue for it.
