No idea. I get these warnings too - so far they seem to be harmless.
What's your build environment (gcc, ld, automake, autoconf, libtoolizeversions)?

IIRC this is a warning of automake1.8+ that some macros in/usr/share/aclocal/*.m4 do not live up to newer and stricter standards.So they will get fixed in time by upgrading/fixing the owning packages.
