The only image that is not application-specific is the jokosher.png which has to be located by the distro on which jokosher is being installed (if it is being incorporated into the GUI). So it doesnt really matter from a packaging perspective where you put them, as long as you are happy with the location. Of course, logic might dictate that you want to put images in an images folder under the jokosher main directory but thats your call :)

It would also be good to get some feedback as to where the packagers
would like to keep the instruments. Should there be an INSTR_PATH as well?

As above. My advice to all the devs is not to get concerned with packaging unless I or someone else brings something up - it really is the least of your worries. What would be helpful is when a location is decided upon, for that location not to be altered (as this will break autobuild systems) but that really is no biggie even then. The only thing i would ask is that all images are kept in the same location but that goes without saying I'm sure.

Slightly O/T: there are a few relevant comments for devs on jokosher as it goes through Extras submission. You might find the following bugzilla interesting and I would appreciate feedback on the stuff not concerned with packaging. Any views on the license comments?
