Ran these and seemed as if all is OK, but that doesn't mean something  might not be misconfigured as you said. Do you think removing  tgtk-doc and  gnome-doc-utils related files and redoing those two operations would be the way to go. Not sure what all those files are and where they are located but I'm willing to give it a shot as I think I'm almost there if I can get over this hurdle.

  jhbuild build meta-gtk-osx-bootstrap 
again to be sure that all of those dependencies are installed correctly.
