The problem was just that I had

     PKG_CONFIG_PATH="/pkg/glib/2.0.6/lib"

instead of

     PKG_CONFIG_PATH="/pkg/glib/2.0.6/lib/pkgconfig"

Now both atk 1.0.3, pango 1.0.4 and gtk+ 2.0.6
compiles :)
