(You have verified that it works as you expect against X11 (Linux or
some other Unix), I assume?)

Might well be a bug in gdk/win32. Please open a bug report on
bugzilla.gnome.org and attach a minimal but complete sample
program. If the bug is easy to fix, it might get fixed soonish. If
not, well, you will just have to figure out a workaround. Those GTK
apps running on Windows I have used notice when their windows get
resized down just fine, there must be something special in your
situation.
