When i am using glade-2, both from Woody or Sid, sometimes, the system

I also had this kind of trouble with other applications than glade-2.
These aren't related. You have an X server bug, almost certainly ...
nothing to do with GNOME. It's basically impossible for an application
to lock up your system this way.
