I tried a few more things and it now works!

I changed the above code in my function to read:

  GtkWidget *my_test;

  my_test = gtk_widget_get_toplevel (main_window);
  gdk_window_resize (my_test->window, 400, 400);


And voila! It resized the main window right away.
