Darktable doesn't modify your photos in any way.
It just creates a sidecar file in which it writes some useful information.
If Gthumb thinks your files are TIFF instead of NEF (that both are RAW files, if I'm not mistaken), it may be due to
a problem during recording or transfer.
Which camera are you using ? Which settings (RAW with or without compression, etc.) ?

I am also using darktable and the items were also catalogued by Shotwell until I got rid of it. I don't think that all the photos that are not showing have be edited in darktable.
