Hmm... slow machine or slow network connection? I vaguely recall
scrollkeeper trying to access a DTD somewhere on the net and being extremely
slow when that's not available.

scrollkeeper-update isn't exactly smart; AFAICT it always processes all the
OMF files it can find.
