I'm not sure this is the right issue, but your problem has some similarity with 
http://bugzilla.gnome.org/show_bug.cgi?id=335398

Can you check that when ekiga does not register anymore your IP has NOT changed (see the picture in the second message to see if it has changed with the command ifconfig ) ?
Btw, this bug has been fixed (mostly) in 2.0.2, maybe an upgrade will help.
