Maybee the install phase make some modifications on some Gnome already 
present files (who can be script and/or config) that enable this package for 
gnome.

I do not know realy how to see that. Maybee a comparison between the two 
states of your gnome real destination (see probably the modification date). 
After you may use the diff command to see what appened on the files who are 
not present in a single destination (here /root/build for you). With that you 
could make a script or a patch that can do theses modification at the install 
stage of your TGZ archive. But i repeat, I'M NOT SURE, it's only a 
supposition based on my experience acquired with Gnome and this ... of 
Nautilus.

I've see too for the "GTK Themes" support.
One think what i'm sure : It is very hard to understand what appened ;)
(Maybee i'm not using the right tools or i'm in the wrong way).
