What is the WM class of the application windows istances? You can see it
by opening the Looking Glass console and looking under the Windows tab.
Once you know the WM class value, rename your desktop file to (all
lowercase!) wm_value.desktop.
After this, the Shell should match your "rogue" windows.
SIDE EFFECT: if the WM value is a generic value, such a generic
"java-..." used by many applications, every other app that uses the same
"java-..." WM class will be matched by your desktop file.
