Both Gnote and Tomboy won't really need a notification icon once Zeitgeist is integrated into the Shell, because recent notes can then be reached via jumplist (right-clicking the Tomboy icon in the Dash or the Applications tab), even without opening the app.

Note that I'm only saying it CAN be done: I don't know if the developers plan to do it, or when.
