I agree with you here. The slightly bigger shadow of the focused
window helps but it's not enough in a multihead setup in my
experience. I don't think this is something that can change for 3.0,
but I do hope the designers address this problem in later iterations.
I think a simple fix may be to give the close button a highlight - make it a blue or some other colour tint, so that the whole thing does not look greyed out.
