Either they solved the case in gnome2, or they treat it as a site
speciality. I once had gnome in /opt/gnome, but now I'm lazy and run
RPM's.

I don't think it is your setup, I just think they assume people either
install in /usr or setup their ACLOCAL_* to point to the proper places.
