I think this is indeed not an X related problem. I have seen this
odd behavior with Enlightenment, WindowMaker, IceWM and Sawfish
if - and only if - these were running together with a gnome-session
*and* the X server was running at a color depth of 15 bpp.
Check the screen section(s) in your /etc/XF86Config file. If your
X server happen to run at 15 bpp, try changing it to 16 bpp.
