I also find the standard layout of the menu very poor, but my 'solution' which
may be applicable was to use the fact that these 'updates' only affect the 
'Programs' menu, not the 'Favourites' (Aaargh windowsisms!) ie the User Menu. 
In my case I set up the User Menu as I wish, hide the Programs Menu and copy 
the User Menu for all new users. This way the updates are still present
in the Program menu if you wish to check for something new, but the 'default' 
is the sorted out menu.
