Not quite the same, but yes, I have been having weirdnesses with 
window maker and Gnome, too. I'm not yet sure what's doing it :(

I usually use Gnome and windowmaker together, on RH 6.0 with window maker
0.60 (irritatingly, there's two 0.60s, one a bug-fix of the other. I have
the first). I had been having some odd problems with saving sessions, so 
got the gnome and xfree86 rpms for Lorax and installed them to see if
they improved.

I made two test accounts, with .Xclients files of
#!/bin/sh
#Gnome
gnome-session

First one didn't show the problems. Second one, I switched from 
enlightenment to window maker using the control centre (eventually; 
had to run wmaker.inst first), and starting logging out and in.

Once it told me that I wasn't running a properly-Gnome-compliant
window manager; perhaps I wanted to switch to e? And then it kept 
starting up with no window manager at all...

This continued repeatedly. The problem I was trying to narrow down
also kept occurring with the window maker session, though not the
enlightenment one. (Essentially: when I use 'save session', close,
and restart Gnome, it remembers xterms fine, but any gnome-terminals
that I started from menu entries I added which run commands like 
"gnome-terminal --title Burble --command=Blah" show up without the 
command running in them, with a titlebar of "Terminal", and with a 
geometry of about 12x3.) 

Despite the silly terminal sizing, my normal account starts up window 
maker fine. I've never been faced with no window manager on that 
account. So I'm a bit confuddled here.
