Other than the fact that windows would steal focus sometimes when they
shouldn't, do you know of any specific apps that would be adversely
affected by not being launched with startup-notificiation which I
haven't already identified?

Yes, it sucks.  I can try to take time to look into it (or, we could
try to convince Havoc to take a grotesque patch to Metacity to bandaid
this case).  Anyway, it's a freedesktop.org spec that needs to be
handled.  The part of the spec minus the timestamps has been around
for years.  The timestamp part is a nearly trivial addition if you
have the other half done.  Most apps don't need to do anything to
handle it because gtk+ does.  But Mozilla and Firefox do stuff behind
gtk+'s back--namely, asking a previously running instance of the app
to open a window for them.  This feature has been in since last June. 
For the vast majority of the 2.9.x cycle, there were virtually no bug
reports regarding this new feature.  Affected apps really should try
to fix the issue instead of hoping someone else will come along and do
it for them...
