Did you restart your session? Maybe that will improve something... For me cursor becomes smaller only when I want resize windows. That is metacity bug. I opened bug:

Can you tell metacity and gnome-panel version? Do you use Ubuntu? What version? I mostly use ubuntu development version - 16.10...

- with the GDK_SCALE=1 gnome-panel  command the panel is very small but GDK_SCALE=2 gnome-panel it's too big and goes beyond the desktop area

Sorry, this currently is best option. GNOME Panel is not ready for HiDPI. I already tried to fix this and failed... To much work to make it work with existing code. In short - this will be fixed when I will have time to rewrite panel code.

As for the patch I think that I should be able to recompile it. I have downloaded the sources just now so I don't really know your codebase but I'm a Computer Science student with a bit of experience in open source developing so I'd also like to contribute to the project where and when I can (unfortunately I don't have a lot of free time lately) if possible.

you probably want/need this:
gsettings set org.gnome.desktop.interface scaling-factor 2

But gnome-panel is not ready for this (you will see why)... To "fix" this I am restarting gnome-panel with this command:
GDK_SCALE=1 gnome-panel --replace &

Worst part of this is that applications launched from gnome-panel will inherit this environment variable. Because of that I keep gnome-terminal open "forever" so I can start most apps from it. If you know how to re-build gnome-panel I might prepare small patch.

Feel free to open bug for this and/or any other bugs/problems that you find in GNOME Flashback.
