Where did you save .desktop file? In /etc/xdg/autostart?

Its in ~/.config/autostart

You could try to add --debug to gnome-session. Edit session in /usr/share/xsession, or in ubuntu I think you should edit /usr/libexec/gnome-session-flashback. Then gnome-session will put many debug info where you might find reason why it is not autostarted. Debug info you will find in ~/.xsession-errors or in ~/.cache/upstart/gnome-session-Unity.log Then do search by your desktop file name.
