You do not need to fill anything. You have done everything right. 

Your Gimp xcf file keeps everything separate in layers. 

Just export that as a png file for a flattened image with transparency.

If you want a jpeg file with a white background, set the Gimp BG colour in the
tools dock to white.

Then export the image as a jpeg.
