I have the same problem.
I have the "keep transparency" checked, and I just cannot figure out
why I can't seem to keep my painting on the layer. There are only two
layers so there I am not having a problem keeping up with which layer
to stay on! haha. I am getting frustrated through.

You do realise that this post is from 2005.
Nothing has changed. In the layer dialog, if the alpha lock is **on** ,
sometimes not so easy to see in Windows Gimp, you can not paint on transparency.

which says
Lock
You have two possibilities:
Lock pixels: when this option is checked, you can't modify layer pixels. This
may be necessary to protect them from unwanted changes.
Lock alpha channel: if you check this option the transparent areas of the layer
will be kept, even if you have checked the Fill transparent areas option for the
Bucket fill tool.
