This is a heads-up that our app id has now changed to
'org.gnome.Geary' on the master-branch. This means you might end up
with a duplicate desktop file after upgrading, which can lead to
Geary having 2 identical icons in GNOME Shell. This change has been
patched in both the 3.22 branch and the master branch of GNOME Shell.
If you are stuck on an older version of GNOME Shell, you can delete
the non-prefixed desktop file to get rid of the duplicate icon.

Here's what I did:
$ ls /usr/local/share/applications/*eary.desktop
/usr/local/share/applications/geary.desktop
/usr/local/share/applications/org.gnome.Geary.desktop
$ sudo rm /usr/local/share/applications/geary.desktop
